Please search first. You likely forgot to delete the older Pepper or have duplicate Pepper in one of your /pepper/<developer name>/ directories.

The cause and solution of this common problem is also mentioned in the included README.txt:

Be sure to delete the /peppername-old/ directories or your Pepper Preferences will break.

Maybe this will help others find this solution: Missing preferences. Preferences won’t/don’t load. Pepper preferences disappeared/disappearing. Prefs broken. Preferences gone.

I had this same problem and I had indeed not deleted the old folders.

Other things I might have searched for had this not been on the front page:

Preferences stop loading after <h2 class="first-child">Pepper</h2> Pepper column in preferences Preferences page

Shaun, out of curiosity I ask: in the future is it likely that we will see the preferences page ignore folders that end in ‘-old.’
I think it would be a valuable addition so that after an update we could do a quick test of the Mint interface before deleting old folders. Just a thought, because I do also see the side “download to your hard drive and read directions” as being equally as valid.
